The tree with the highest log-likelihood is shown drawn to scale, with branch lengths established from the numbers of substitutions per site. The percentages of trees in which the associated taxa clustered together are displayed next to the branches (the bootstrap values were determined with 500 replicates). The GenBank accession numbers of the sequences are listed in Additional file 1: Table S6. Specimen name and country of origin are indicated for ancient and historical samples. The tree was rooted using the sequence of Bubalus bubalis. Refer to text for explanation about clade 1 and clade 2
